Understanding Peptide Purity and Why It Matters

Peptide purity is one of the most critical quality attributes in custom peptide synthesis. It directly impacts the reliability of your experimental results, the reproducibility of your data, and the success of downstream applications.

Peptide purity is typically determined by reverse-phase high-performance liquid chromatography (RP-HPLC), which separates peptide components based on hydrophobic interactions and quantifies the target peptide peak area relative to the total peak area detected at ultraviolet wavelengths (typically 214 nm or 220 nm). The reported HPLC purity percentage reflects the proportion of your target peptide sequence relative to all UV-absorbing impurities present in the sample.

It is important to note that peptide purity is a relative concept closely tied to the analytical method employed. Different HPLC conditions — including column type, gradient profile, detection wavelength, and integration parameters — can yield different purity values for the same sample. For this reason, we always recommend reviewing the actual chromatogram provided with your Certificate of Analysis (COA) rather than relying on the purity percentage alone.

Peptide Purity Grades and Recommended Applications

Choosing the right purity grade depends on your specific research application. Below is a comprehensive guide to help you select the most appropriate purity level for your project.

Crude Peptide (Approximately 50–70% Purity)

Crude peptides are obtained directly from synthesis without any purification or desalting steps. They contain the target peptide along with deletion sequences, truncated fragments, and other synthesis-related impurities.

Recommended for:

•      Initial antigen screening and epitope mapping

•      High-throughput screening assays

•      Immunization for polyclonal antibody production

•      Method development and optimization studies

•      Preliminary peptide characterization

Consider upgrading if: Your screening results show high background noise or inconsistent data across replicates.

Desalted Peptide (>70% Purity)

Desalting removes trifluoroacetic acid (TFA), salts, and small molecules from the crude peptide while retaining most peptide-related impurities. This process improves peptide solubility and reduces interference in applications sensitive to salt content.

Recommended for:

•      ELISA coating and detection assays

•      Non-quantitative Western blotting

•      Protein electrophoresis applications

•      Cell culture adhesion and migration studies

•      Initial immunization protocols

•      Non-quantitative immunohistochemistry

>85% HPLC-Purified Peptide

Peptides purified to greater than 85% purity undergo reverse-phase HPLC purification to remove major impurities including deletion sequences and oxidized variants. This grade offers an excellent balance between purity and cost for many research applications.

Recommended for:

•      Antibody production and immunization

•      Non-quantitative cell-based assays

•      Western blotting (quantitative applications)

•      Phosphorylation studies and kinase substrate screening

•      Protein-protein interaction screening

•      Peptide microarray fabrication

>95% HPLC-Purified Peptide (Research Standard)

Our most popular purity grade, >95% HPLC-purified peptides meet the requirements of most advanced research applications. This level ensures minimal interference from impurities while providing cost-effective solutions for rigorous scientific studies.

Recommended for:

•      Receptor-ligand binding studies

•      Enzyme kinetics and inhibitor screening

•      Quantitative ELISA and RIA standards

•      In vitro biological activity assays

•      Mass spectrometry standards and calibration

•      NMR structural analysis (shorter peptides)

•      Quantitative competition and displacement assays

•      Cell signaling pathway investigations

>98% HPLC-Purified Peptide (Premium Grade)

Premium-grade peptides purified to greater than 98% represent the highest purity achievable through standard RP-HPLC methods. This grade is essential for applications where even trace impurities could compromise results or where regulatory compliance is required.

Recommended for:

•      Preclinical pharmacological studies

•      In vivo animal studies and pharmacokinetics

•      Peptide drug substance development

•      Structural characterization (X-ray crystallography)

•      Quantitative pharmacokinetic studies

•      Reference standard and calibration material

•      GMP-compliant manufacturing workflows

•      Clinical trial material production

Factors Affecting Peptide Purity

Several factors during the peptide synthesis process can influence the final purity of your product. Understanding these factors helps you make informed decisions about purity specifications:

Sequence Complexity: Peptides with highly hydrophobic sequences, repetitive motifs, or sequences prone to aggregation may yield lower crude purity due to difficult coupling efficiency on solid support.

Peptide Length: Longer peptides (greater than 30 amino acids) generally achieve lower crude purity compared to shorter sequences due to the cumulative effect of coupling inefficiencies at each synthesis cycle.

Modified Residues: The incorporation of non-natural amino acids, post-translational modifications (phosphorylation, methylation, acetylation, ubiquitination), or unusual linkages can introduce additional purification challenges and may require specialized optimization.

Disulfide Bonds: Cysteine-rich peptides requiring disulfide bond formation may form incorrect pairings, generating structural impurities that require specialized oxidation and purification approaches.

Oxidation and Deamidation: Methionine oxidation and asparagine or glutamine deamidation are common post-synthesis modifications that can reduce apparent purity. Our synthesis protocols include protective measures to minimize these side reactions.

NovoPep’s Peptide Purification and Quality Control

At NovoPep, we employ rigorous purification and quality control protocols to ensure your peptides meet the specified purity requirements:

Analytical RP-HPLC: Every peptide is analyzed by RP-HPLC on a C18 column using acetonitrile-water gradients with 0.1% TFA as the ion-pairing agent. Detection is performed at 214 nm (peptide bond absorbance) to provide accurate and reproducible purity assessment.

Preparative HPLC Purification: Our preparative-scale HPLC systems efficiently separate your target peptide from deletion sequences, oxidized variants, and other impurities. We optimize gradient conditions for each individual peptide to achieve maximum recovery and purity.

Mass Spectrometry Verification: Each peptide is verified by ESI-MS or MALDI-TOF mass spectrometry to confirm molecular identity and correct sequence assembly. This ensures that the peptide you receive is exactly what you ordered.

Comprehensive Quality Control Documentation: We provide detailed Certificates of Analysis (COA) including HPLC chromatograms, mass spectra, purity data, and synthesis information for every peptide batch, ensuring full traceability and quality assurance.
